Hi Marcia, that is really sad news. You don't need to do anything to the tank. These bacterial infections only become a problem when the fish is weakened in some way and the immune system can't cope and is overwhelmed.
If you want to change the substrate then it is a good time and I would move the shrimp out and then check to see if any ammonia leaches from the new substrate (some claim it's fine but others have seem ammonia and that wouldn't be good for the shrimp).
