You can do whatever you want to achieve your goal, the only thing I would recommend is, if you do pull half of your plants up is to do a couple of hefty water changes for a day or two thereafter.

Afraid I can't help feeling sorry for the fish in Iwagumi Aquariums, must be like being in the California sun all day with your shirt off. Is it a cardinal sin to add a few floating plants?

Be careful to do plenty of water changes for a couple of weeks and keep that light toned down for a while, it looks quite bright.

Looks like you are getting ready to fill with water, if so I would start soaking that Corbo Root now, takes forever and a day to become saturated.

I would imagine most types of untreated wood will rot away underwater eventually, plecos will assist in this process. Not sure if they actually eat it (never had one) or if they are just having a quick gnaw between meals.
The Corbo wood in my larger tank is holding out quite well after 2 years...
Makes me wonder why you would want to rescape such a lovely looking aquarium but to answer your question:
My personal view would be that if you did it in a relatively short space of time I.E. a day or possibly two, then it would not need cycling again.
