Hi, I've just purchased 2 Cristalprofi 1501 and I plan replace all but one basket with alphagrog, the one basket left will have the foam in it.

My question is should the basket of foam be at the bottom or top?

The "best" solution is a pre filter on the intake followed by minimal bio material of your choice, this can be noodles, pot scrubbers, lego, what ever is cheapest. Biological oxygen demand(BOD) through flow is much more important in a planted tank. Link for you where Darrel explains it much better than I. Alfagrog for reducing Nitrates?
